Is there a Dynamic DNS server I can point my router to update instead of the client.?
I am using the client on my home server and it is working great. The only issue is, I typically tunnel the traffic to/from the server to I can access it remotely while I am not home, therefore the update client will see IPs that are not mine. So I can only either run my tunnel or the OpenDNS client.
Is there a server that my router can connect to to update my dynamic IP? It has preconfigured options for dyndns.com and dlinkddns.com. It will allow me to specify a custom server and my own custom credentials.
Does OpenDNS support this?

If your router can only be configured to update the services dyndns.com and dlinkddns.com, then it cannot be configured to update OpenDNS or DNS-O-Matic. Therefore you may not be able to update OpenDNS with your router. But you can experiment nevertheless.
Also, I do not understand why the OpenDNS Updater on your server would see a different public IP address while you are connected to it via VPN from outside. What VPN software do you use?
You may try another Updater like http://updater.marc-hoersken.de/ where you can specify LAN conditions under which to perform updates, or you can configure a persistent route to use a dedicated gateway for the updates.
The update server for OpenDNS is updates.opendns.com or updates.dnsomatic.com for DNS-O-Matic.
